Well, I was looking at one of the NES console's I have had for a few years and wanted to do some customizations to it.

Now, I am not the biggest "Zelda" fan but It would be quite cool to make a Custom Zelda case. Here is what I was thinking:

Green power LED replacing default red (obvious)
Painting the top forest green with a gold Triforce
Painting the bottom Gold.

Now, this is all easy and could be done in a day (in fact, I already replaced the LED). But I want to keep the "Authenticity" of the console and keep the Nintendo logo (Nintendo: Entertainment System). After all, it wouldn't be an NES without it. Now I was wondering what suggestions would you guys have to keep it/paint it back on?

Also... it seems to only want to play games when the cart is not pressed down, once the cart is down, the system refuses to run it. Any suggestions?

What about covering the logo with a rectangle of packing tape, then using a sharp blade/razor, like an x-acto(r), and carefully cut around the letters removing the extra tape, leaving the letters covered. then, painting and once dry removing the tape, thus revealing the original lettering.
Another route could be to just paint over it then stencil it back on, in which case you may consider redoing the writing with an alternate font or something to go along with the zelda theme. Either way you do it i foresee the (R) and TM being a pain to get on there.

Or you could hand letter it back on if you're good at calligraphy. Smiley

It sounds like it will look real sweet when you are done. You should def post a finished product pic.

I like silence's recommendations.  I was about to say something similar.  Either cover it with clear tape and cut around, or somehow fashion a stencil to reapply it afterward.  I guess you could scan the logo and have it turned into a decal somewhere that you could stick on there later.
